Nolan has sworn to himself to never talk about any of his ending scenes, and that scene was a part of an ending, more or less. So I don't think we did or ever will hear something from him about it.

The scene is the way it is because Nolan was simply sloppy on the set. It's nothing new really. Watch Rebecca Hall's SAG AFTRA Q&A for the movie "Christine". She gets asked about Nolan and working on The Prestige and she says how there is probably not a single scene in the movie that was done in more then 2-3 takes. When you aim for speed and not quality in your job that's the kind of awkward pig-slop you end up with.

Marion's husband, Guillaume Canet, said that she told him there were quite a few takes on this particular scene. So it's not the case.

The cinematographer Mathieu-David Cournot tell on Twitter that Christopher Nolan had deliberately missed the scene of Marion Cotillard death scene in The Dark Knight Rises to take revenge on her because during the shooting, she went secretly in France for shoot the movie "De rouille et d'os".
So she was exhausted during the shooting and Nolan was very upset by that.

He said he have safe source (one member of The dark knight rises production and 2 member of "De Rouille et d'Os" production) but I don't believe him. Nolan will never make a voluntary mistake for take a revenge to an actrice... I think Cotillard really upset the production, but that's all.
