The visuals of the children on the beach are references to Matthew 7.24 and the parable of the wise and foolish builders. As Cobb tells Mal, his true children are "up there" -- in the garden on the cliff as their names suggest -- James and Philippa are named after biblical apostles.

I'm not sure why Vadar thinks he has some sort of trump card because people improvise variations on a theme when filming with children. If you read the quote carefully (it is sourced from a Wired interview), you'll see that Nolan explicitly confirms three important assertions of this reading: there is a symbolic relationship between the sandcastles on the beach and the buildings of limbo, the ocean (and water symbolism in general) represents the subconscious, and the children at the beginning and ending of the film serve different thematic purposes.
There’s a relationship between the sand castle the kids are building on the beach in the beginning of the film and the buildings literally being eaten away by the subconscious and falling into the sea.
