Bats viewed it as him saving the kid, not killing Harvey.

Like the rest of the movie it was a moral dilemma and Batman chose the more moral thing to do. He saved the Joker because he had a chance to and because he was responsible for the Joker falling off a building. In Begins Ra's put himself on that train with ill intentions so Batman wasn't morally obligated to save him.

Ra's also fucked up the train's controls when Batman was trying to stop it.

You got it confused Batman destroyed the controls so that the train couldn't be stopped. That way the train would be destroyed before it reached the city's center when Gordon blew up the tracks.

Batman would probably be charged with Aggravated assault, or wreck less endangerment - or maybe he would get off with self defense since Harvey shot him first.
