Everyone seems to forget that Wayne is a mentally scarred person. His thinking is strange. He fights crime because he blames himself for the death of his parents. He blamed himself for Dent's overall turn, which is why I think he made the decision he made.

OK, so they charge the Joker, then what? Bring him to trial on murder charges? The Joker is too smart to let that stand, and he'd expose the charges as lies.
It's too dangerous to try and frame the Joker. Pinning it on Batman is a whole lot easier. And safer. And Batman can take it anyway.

Do you think he'll stay there? We've already seen he can get away from the jail. And as I pointed out, if they decided to remove this right from The Joker-then he has succeeded in turning the city of Gotham into a corrupt one.
